Would it be possible to mux the MKV file to an M2TS using the following tutorial:
http://www.bitburners.com/articles/convert-mkv-video-files-to-m2ts-for-playstation-3-using-tsmuxer/4015/

The tutorial is to make it compatible for a PS3, but you've got something better and it can work with these codecs:

Supported video codecs: |
- H.264
- VC-1
- MPEG2
Supported audio codecs:
- AAC
- AC3 / E-AC3(DD+)
- DTS/ DTS-HD

Sometimes the container is no good.  I find VLC does not handle MKV as well as it handles MP4 and if I want to do a lot of jumping forwards and backwards, I have to remux the MKV files to MP4 to get it to work.
